Il film ripropone, mediante flashback e sovrapposizioni di dialoghi ripresi dalla serie televisiva, la storia di Shinji Ikari e della lotta della Nerv agli Angeli mediante gli Evangelion. La battaglia agli Angeli procede di pari passo con la crescita interiore di Shinji, un percorso emotivo coadiuvato dall’incontro con la signorina Misato Katsuragi, unica sopravvissuta al Second Impact che mutò l’assetto del pianeta, della silenziosa Rei Ayanami, la First Children di cui pare invaghirsi e di cui scoprirà l’orrendo segreto, e di Asuka, la sfrontata e insopportabile Third Children. Ogni personaggio della saga di Evangelion che ruota attorno a Shinji – i compagni di classe Toji e Kensuke, gli adulti della Nerv, il padre Gendo e la dottoressa Ritsuko Akagi in primis - viene qui riproposto nelle sue sfaccettature, in questo film che altro non è se non la fedele ripresa della serie televisiva.

Ep. 26: A te il mio animo sincero
Il piano segreto della Seele prende corpo, e il quartiere generale Nerv finisce sotto attacco. Mentre i dipendenti Nerv cercano inutilmente di difendersi e divengono vittime di un vero e proprio massacro, Gendo prende con sé Rei e decide di avviare l’unione fra Adam e Lilith, ma viene fermato prima da Ritsuko (che paga con la vita il suo tentativo) e poi da Rei stessa. Nel frattempo Misato salva Shinji dall’attacco dei militari, e spedisce Asuka a battersi contro la Serie Eva lanciata dalla Seele; sia Misato che Asuka non sopravviveranno alle rispettive missioni.
Shinji, sconvolto dalla fine di Misato e Asuka, nonché dall’apparizione della gigantesca Lilith, che racchiude in sé l’essenza di sua madre e di Rei Ayanami, lascia che l’Unità Evangelion 01 divenga lo strumento designato dalla Seele per avviare il Third Impact e portare a compimento il Progetto per il Perfezionamento dell’Uomo. Tutti gli AT Field del pianeta cedono, e ogni essere vivente torna allo stadio primordiale di LCL. Lo spirito di Shinji si confronta con quelli di Rei, Kaworu e Yui, lasciando uno spiraglio di speranza all’eventualità che gli esseri viventi possano ricreare le proprie identità singole.
